Backstory:
I have a 1989 Sei Honda accord with an A20A3 engine from a 1988 installed. The previous owner installed the current engine, but I have the old engine on hand, and they seem identical. I talked to the previous owner and he said everything should be stock, when he replaced the engine he just wrote down where the hoses went and put them back where they were.

The Problem:
On my Honda I have been attempting to fix the good old error code #12 (EGR). I have done much of the troubleshooting from the Honda shop manual, but I have run into a problem. My vacuum system doesn’t seem to match any of the vacuum systems described in the manual. Here are some example pictures:

My Car, 8 hoses exiting the box:

Closest Matching Shop Manual Picture (components are all in the right place and there are the right number of components, there is the wrong number of hoses exiting the box, and a different layout of the hoses in the box), but is from wrong engine:

My Car:

Closest Matching Shop Manual Picture (I have the same cap on the upper right hole, unlike the picture of the A20A3 in the manual), but is from wrong engine:

Another picture of my car to help with identification:

Also, the hose running from the EGR valve is numbered 12, and it runs through a check valve to a small black reservoir before entering the solenoid box. This also did not match up to any manual I saw.

Any idea as to what is going on, or am I just missing something in the manual?

The manual is for the 86-87 and you have an 88-89. The 88-89 uses a different idle system and will be different Vacuum-wise.

For the EGR, you should have a vacuum line connected to the Constant Vacuum control, then routed to the air chamber. From the air chamber, it goes to the EGR solenoid and then it connects to the EGR valve itself. The line numbers or their location on the intake manifold doesn't matter, as long as it's a vacuum source you'll be fine.

Thanks, I had made the mistake of assuming that since it wasn't mentioned in the 1989 manual (Edit: atleast not in my copy of it) that it would be just have been in one of the older manuals.

It works!

Turns out the Igition Control hose (#12) was swapped with the EGR (#16) hose. I put it back on correctly, and it all works now.
