Windows And Starter Dont Work?

ANYONE HERE KNOW WHAT MAY BE GOING ON WITH MY RIDE.
I removed my engine wire harness from my car for my turbo upgrade. I am using stand alone engine manegment (megasquirt) and now my windows wont work or my starter. everything else works just fine. could it be that the factory ecu had a starter signal/relay built into it, or did I cut a ground wire or something to the main relay? any ideas.

sorry im late, but here it goes. There is a signal that goes to the starter from the Main relay, if you dont have that, then its probably not gonna work. If its there, check your ground at the starter.

As for the windows. They run on their own seperate relays and controls. nothing to do with the ECU.
