it clunks BADLY in 2nd gear when its warm, and clunks sometimes in 3rd gear.
is it easier to rebuild, or should i just replace??

if i were you i would replace it so you can drive it for a while then slowly rebuild yours. theyre not that expensive to find.

yeah, i changed the MTF, and its still bad.
i can get a rebuilt one with 20K on it for $375

Replacing the trans should be pretty straightforward. Just follow the manual (available here starting on p. 14-3) and take your time. I got a very good rebuilt trans from www.mantrans.com. I would recommend them over any other option. Definitely change the clutch while you have it out.
I'm having trouble understanding your symptoms. A more likely cause for a clunk on an MT would be a clutch out of adjustment or needing replacement.

it's not overly difficult, especially if you have a companion. budget 3-4 hrs for your first time.
It's really about 5-6 hours for first timers (depending on knowledge & tools) & around 2-3 hours for the experienced.

ya i can drop one in about 30-40 mins now putting it back up is the hard part def one 1 or 2 extra sets of hands to do that
A "clunk" really sounds more like motor mounts (dogbone or front/rear) or a clutch. Check the cheap/easy stuff first. We don't want to see you doing a trans swap and ending up with the same symptoms.
