I know from the factory the line coming out of the valve cover is hooked up to the intake before the throttle body. Does it matter if I hook it up after the throttle body? either way its still getting vacuum, just more of it this time.

Yes it matters. That is NOT a vacuum line, it's a vent. It should be routed to the air cleaner housing so the air mixes w/ the intake air. Some people put a small filter on it rather than routing it to the air cleaner.
