What year would I be looking for and would it be a direct swap or do I need to grab some other things from the car it would be coming out of?
You should just need the trans (take a look at the wireing etc to make sure they are the same, I have never looked at one) and as long as its from a gen2 Si you should be fine.

We are talking Auto/Fuel Injected, right? That's great to hear.
I have an 89 Accord LX, and my auto went out in it, so I took a prelude tranny out of a same year car, and dang what a pain to install, axles are different lengths, throw on the shifter is different, shift cable didn't reach shifter anymore. It was a lot of work, cant wait to try her out - been in the shop over a month since it got far too technical for me.

An 89 plrelude tranny shouldn't have fit at all. Thats a gen3 lude with a b20a3/5/or something, completely diferent. The Preludes stoped coming with a20a3, and hence a tranny that we can use in 87.

Well, does anybody know if the ratio is any better for the prelude or am i better off just sticking with a accord tranny?
